Most flights between Iquitos and Cusco make a connection in Lima, so the total flight time is around 5 hours including a stopover.
Flight is the only (viable) way of reaching the remote Iquitos region to witness the wonders of Peruvian Amazon.
If you booked an all-inclusive package from the Muyuna Lodge, you'll have to arrive to Iquitos before 11:00 am so you can participate in your day activities. This means you'll have to depart from Lima no later than 9:00 am.

Logistics tip. We recommend exploring the Cusco region and embarking on this train from the Ollantaytambo station, not Cusco. And then riding all the way to Cusco on your way back. Or back to Ollantaytambo if you left your car there. It takes 1.5h to get to Machu Picchu station from Ollantaytambo, and 3.3h from Cusco.
Train fares. There are three types of trains: Expedition, Vistadome, and Observation Vistadome. We recommend going with the latter two options (Vistadomes) since they feature beautiful panoramic dome carts for enjoying the views. Both The Observation option features an extra observation lounge cart, while the Vistadome option features cultural performances on your way back to Cusco.
